Why did Rooney not start?

Apparently he had a bit of flu but when interviewed after the game he said he had a niggle with his knee. What's all that about? It never ceases to amaze me how Fergie pulls it off, if they hadn't won the CC everyone would say Rooney should have started i guess Fergie just knows best.
